There's not much they can do about the unconscious members of Green's team that are already out, but Red's careful to keep Articuno, then Zapdos, and Moltres, occupying MEWTWO on one side of the cavern so the battle is free of casualties.
Red's got no mind for Green right now, he's struggling to stay upright himself just from the force of the shock waves lashing through the cave. He could throw the Master Ball, but—that won't stop this creature's terrible anger. Most pokémon battle out of instinct, but this one seems almost incapable of thinking of anything else. MEWTWO shows no reaction whatsoever to taking out the first of Red's legendary birds, nor the second, and despite the savagery it possesses Red can't help but feel sorry for it. It's suffered so much, in order to be the strongest, yet it still isn't satisfied. Red wonders if maybe it should never have been created in the first place. It would have been kinder.
The legendary birds hold out as long as they can, which is no small feat given MEWTWO seems capable of healing itself. Finally, when Moltres is on the verge of fainting, Red makes his choice and tightens his grip on the Master Ball. Bile rises in his throat, despite himself, and despite Green laying injured on the ground only meters away. Red promised himself a long time ago he would never use his gift from Silph Co's president, would never abuse the power to capture a pokémon that he hadn't given a fair fight to earn. But, short of battling MEWTWO into submission, there doesn't seem to be much alternative for them now. It's the lesser of two evils considering what damage MEWTWO might do if anyone else finds it here.]

He holds his breath anxiously as the Master Ball lands and opens, trapping the psychic pokémon inside. The cave goes impossibly quiet for a moment, silence deafening, as Red watches the ball twitch once.
And then it's over. The ball goes still, and Red forces himself to approach and pick it up. He closes his eyes in a silent apology as he pulls out his Pokédex, recording MEWTWO's information before allowing the ball to be digitized from his hand and transferred to the PC. MEWTWO is not a pokémon he can fight with. Red doubts anyone can. He might let it out again, someday, but not here.
Feeling weak with the rush of adrenaline just now dimming in his veins, Red forces himself to approach Green and Blastoise on the floor. Time to get up, idiot. You're welcome.]
